This version of the game has a similar approach to the previous entry, with Hogwarts being an open world that you can explore at your leisure in between completing the levels necessary to advance the story. The big change this time is that Ron and Hermione have been promoted to playable, allowing you to play as all three members of the trio. They each have different abilities, and, depending on the platform, you either can or can't decide when to switch characters. Another difference is that Quidditch is no longer playable, with flights on Buckbeak replacing it for the requisite flying mechanic. Perhaps due to the source material being more emotional and less action-oriented, The Stations of the Canon are mostly just skimmed over.

The game is organized into distinct days and nights: days mostly consist of lessons where usually Harry will learn new spells, but the more interesting stuff happens at night when Harry sneaks around the castle to do things like meeting Draco Malfoy for a duel, fighting a troll in the dungeons and other important scenes from the film and book. Most tasks involve platform sections, where Harry has to jump over chasms and balance along edges. Often, creatures will be in the way that have to be fought using the correct spells, and magic must also be used to solve the occasional puzzle. At night, Harry must watch out for prefects patrolling the floors of the castle to avoid getting sent back to the common room. There's also broomstick flying in the game, including a Quidditch match against Slytherin.

The player explores Hogwarts, and must attend classes which often include a challenge of collecting a certain number of items, such as challenge stars or potion ingredients. This game features the familiar monsters from the other games in the series, such as snails and gnomes. By performing admirably in learning spells and completing missions, Harry can gain extra House Points so that Gryffindor might win the House Cup. If he misbehaves by attacking other students or being caught wandering the halls at night, points will however be deducted.

While Harry can use card combinations of Famous Witches and Wizards cards to produce special attacks and effects, his friends have special attacks unique to each other. To aid in finding one's way around Hogwarts, floor maps were added. Like the first game, this one also includes several mini-games, including Quidditch, that once found in the game can be accessed from the main menu.
