The game's main focus is on the lead protagonist, Vayne Aurelius, the son of a legendary alchemist named Theofratus who had disappeared sometime after Vayne's birth. Since then, Vayne has led the life of a hermit, his only companion being a Mana in cat form named Sulpher. Vayne is invited to the Al-Revis Academy for alchemy training by Zeppel, one of the professors. He is quickly indoctrinated into the school by becoming part of an atelier led by Flay Gunnar (an older student who is known as The Defender of Justice) along with two other students, Jess (a clumsy girl who is nevertheless adept at alchemy), and Nikki (an impulsive beastgirl). They are soon joined by Pamela (the school's resident ghost), Anna (an 11-year-old master swordsman), Roxis (the son of a famous family of alchemists who is quickly forced to join the workshop by Flay), and Muppy (an alien the group discovers on an assignment). The eight of them are able to succeed at completing assignments, learn the skills of alchemy, and allow the workshop to prosper.

You play as a young teenager named Jude Maverick. You live in a quiet village that floats high above the ground, unaware of the world that lies beneath it. Battle screens are divided into seven hexes, each one of which can hold several party members or foes. You navigate your characters on the battle field, trying to force the enemy into an uncomfortable position. There is also a variety of skills you can learn and apply in battles to get benefits. As in previous Wild Arms games, the dungeons contain many environmental puzzles to solve.

Accompanied by a soldier, a mechanic, and a cyborg dog, the hero must survive a journey west that will ultimately take him to remote places and lead him to battles against evil. Metal Saga has a less linear story line that one would normally expect from a Japanese RPG - a story line that develops according to the missions you decide to take, which in their turn lead to new events and finally to different endings. The combat system features traditional party management and turn-based battles, with the addition of Metal Max's trademark tank combat. When you acquire tanks for your characters, you can use them in battles. Tanks get damaged and broken, but you will be able to customize them by finding parts scattered across the world and assembling them to build new models. Based on the model of tank many different kinds of weapons, cannons, and accessories can be equipped to it, making for hundreds of different options. Tanks can even be given a custom paint job that is saved to the memory card.
