The story of Xenosaga III starts a year after "Xenosaga II" ended. Shion has resigned from Vector Industries after learning that the company is deeply connected to the appearance of the Gnosis. She instead joins Scientia, an underground organization working to unveil Vector's secrets in order to bring them down. Xenosaga I & II is a combined remake and retelling of Xenosaga Episode 1 and 2 redesigned for the Nintendo DS. The story changes were handled by the creator of the series. The game changes large parts of the storyline in Episode 1 while following the elements established in the original game. This includes adding new characters and changing how some scenarios play out. Changes in Episode 2 were much larger as the main character perspective of the game was switched from Jr. to Shion to match up with Episode 1 and 3. Some characters are removed from the story or have their fates changed or revealed. Some dungeons are removed, edited, or replaced. It also answers some questions that the original did not as you follow a different path through the same overall story. It also changes the combat mechanics of Episode 2 to match Episode 1.

The game is a follow up to the 2005 video game Namco × Capcom and features characters from Namco Bandai, Capcom, and Sega. The game was released on October 11, 2012 in Japan; June 25, 2013 in North America; and July 5, 2013 in Europe. The game received mixed to positive reviews on release; praise went towards the game's cast, combat system, and presentation, but criticism was directed at its repetitive gameplay and confusing storyline.
"Xenosaga Episode I Reloaded" is a re-release of Xenosaga Episode 1 exclusively in Japan. This version, including the English voice work, additional costumes and bonus features, was released on November 20, 2003.
